Free-D, a 3D reconstruction and modeling software: Free-D is designed for the reconstruction and for the quantitative analysis of 3D models from physical (histology) or virtual (e.g., confocal microscopy) image stacks. It allows to compute average representations of biological structures and to normalize ensembles of observations across different samples.

MorphoLeaf, a software tool for reconstructing and quantifying morphogenetic dynamics: this Free-D plug-in is designed to infer and to quantify the morphodynamics trajectory of developing organs from series of individual observations at different timepoints.

Sviewer, a 3D visualization tool: this software tool, designed as a standalone version of Free-D rendering module, offers several functionalities of static or dynamic interactive visualization of 3D (or 2D) structures.

MorphoLibJ, an ImageJ/Fiji plug-in for mathematical morphology: a library and a set of interactive plug-ins with numerous mathematical morphology operators for generic image processing and analysis.

NucleusJ, an ImageJ/Fiji plug-in to analyze 3D images of nuclear patterns: this plug-in was designed to integrate into a graphical user interface our pipeline for the segmentation and the quantitative analysis of 3D nucleus images (cf. Andrey et al 2010).
